Unlike many cities, if you're staying in Boston, none of these places are that far away from each other. It's very easy to get around on the train. Just be sure that your hotel is walking distance to a train station, and you're set. One thing to look out for is if a hotel says it's in Boston but is actually in Dorchester / South Bay area, which while it saves you money may not give you the Boston experience you're looking for.
