I'm a bit pressed for time at the moment, so I can give you a nice list of some of my personal favorites a little later this evening. For us to better help you, listing a few genres or ethnicities of desired restaurants will help us give you a list of some of the best and off-the-beaten path gems of NYC.
Also let us know who you're traveling with would be helpful. There are some dynamite places that would make a lady friend swoon but I may not recommend if it's you and your buddies.
Any guidance on foods you enjoy (or don't like) would help greatly.
For example, for seafood, I think nothing beats Mary's Fish Camp in the West Village. And for the budget minded, they have a prix-fixe menu on certain days.
