I don't get why if one single club does a thing then the whole league must be the same...

Well, I don't know his exact record, but Avangard lies on the eleventh position in the KHL standings, that's simply unacceptable for them. Not that this justify such a move, but Fleming simply hasn't did well his job in Omsk.

I've just never heard of a coach being fired in the MIDDLE of a game in the NHL

This sets a precedent for the KHL. Nobody would ever consider doing that in the NHL but now that Omsk has done it, other teams can just do the same and point to Omsk (of the biggest, richer teams)

The New York Times seems to have a different version of this story...

This is a naif statement. It's like saying that since Havlat has kicked a guy, every NHL player "can just do the same"

It's probably hard to calculate how much Cherepanov's death has traumatized that Omsk team. I wouldn't expect them to be doing well.
