Video Encoding...save me!

I am devloping some courses and need my life saved.

What I do is, I get some videos (.mov) then I open them in Flash Video encoder then I add in cue points when he talks about certain items, then re-size the video, save it as a .flv, then take it into flash, etc, etc.

Now, the live saver would be a program, other than Flash Video Encoder that can do this AND has audio. Right now I have to listen to the video, write down about when he talk about the point, then when the video is in FVE, I go to that time slot and have to read their lips and hope I put the cue point in the right spot. This is a total pain in the ass when the word I'm looking for is the, is, if, in, etc.

I have 14 courses to develop, they have anywhere from 60-100+ videos. Each video has from 1-8 cue points in it.

I downloaded this, but I can't figure out how to add in cue points. Can I do that here?
