He just killed his best friend/partner/amigo. He was quite visibly distraught and in a completely different universe, mentally and emotionally.
The signs that everyone is infected have been there all along, as well as Rick knowing that everyone is infected.
Jenner, probably the most qualified person in virology left on the Eastern seaboard (Possibly the states) kills himself proclaiming there is no hope left. But before doing so he whispers something to Rick.
After Jenner whispers to Rick and then offs him self, Rick goes on to lie to Shane about the two Guards bodies who turned in Season 2, saying they were scratched, when they clearly weren't. Rick also makes a point to shoot the fat thug from the Philly gang in the head, even after the thug was shot dead.
